Germany had opened the scoring through Serge Gnabry on seven minutes, but Northern Ireland levelled through West Bromwich Albion youngster Isaac Price. The 21-year-old became the youngest player to reach 10 goals for Northern Ireland, achieving the feat in just 24 caps.
A defensive mix-up allowed Nadiem Amiri to put Germany back in front after half-time, before Wirtz sealed the win in style.
Germany move level on points with Northern Ireland, with both teams three points behind group leaders Slovakia.
